Could be a little bit tricky: We would have to collect all markers that are Xtext markers, check the resource service provider of the respective language for presence of the builder stuff and conditionally delete the markers. In the past, I have just done a deep delete from the IProject of the marker types used by the nature/builder. we decided to keep it simple and delete all Xtext markers (+ subtypes) of the project from which the nature is removed pushed to master Requested via bug 522520. -M.
