The more friendly way to create clones or init new repos is to create them directly in the workspace, see the discussion on bug 340968.

Once a repository is created it would be useful to create folders/files linked to subfolders/files of the repo. For instance:

My workspace stucture is
/ (root)
  |_ repositories
  | |_org.eclipse.orion.client
  | |_org.eclipse.orion.server
  |
  |_ myTask1
  |_ myTask2
    |_ bundle in org.eclipse.orion.client

"bundle in org.eclipse.orion.client" is a link to a real bundle, which is a subfolder under org.eclipse.orion.client in /repositories.

Then if I want to just work on myTask2 and see only resources related to this task, I would go to:
navigate.html#/file/[id for myTask2]

Another way to address the issue is to enhance favorites, so one favorite item could contain more than one resource. Moreover the navigator would have to accept a favorite item as a resource. In this approach "myTask2" would be a favorite item, not a folder in the workspace.
