Steps to Reproduce:
1. Open some file in Eclipse
2. Delete this file using OS
3. Click on the editor within Eclipse containing deleted file
4. Answer Save in Dialog informing that file was deleted and asking if user wants to save changes.
5. Save as dialog appears offering to save deleted file with the name and location that file has before it was deleted.
6. Choose OK
7. Dialog informing that file already exists is displayed and is asking user if he wants to replace existing file.

This dialog is confusing because at that moment file is deleted from file system so there is nothing to be replaced. File should be saved without asking. Probably problem is that deleted file is still present in Package Explorer because after file was deleted from file system Package Explorer content was not refreshed.
