- Create java project
- Create a linked src folder 'linkedsrc'

- Create a resource filter with following settings
  - Exclude All
  - Files and folders
  - All children
  - Name matches 'src'
=> 'src' folder is excluded - Good

- Create a resource filter with following settings
  - Exclude All
  - Files and folders
  - All children
  - Name matches 'linkedsrc'
=> nothing happens - BAD

Same behavior is 3.6

Looks like a general issue: it also doesn't work for a linked folder.

This is not a bug, this is by design

As mentioned in the documentation:

"Resource filters only apply to files and/or folders that are implicitly included in the workspace by the refresh operation. Link files and folders are not affected by resource filters, since they need to be created explicitly by the user." 

The reason why that is, is because linked resources are explicitly created, as opposed to implicitly created by the refresh operation as ordinary resources are.

So if you want to exclude a linked resource, you don't need to setup complicated resource filters, you simply have to delete the linked resource.

Resource filters are designed to configure how the refresh operation implicitly create resources in the workspace.
