This is one of those really awkward bugs that implicates two projects more or less equally. Here the other project is Buckminster. When a project is resolved through Buckminster using a git repos that has been cloned into the local workspace, "Removed" markers are created. Any time a subsequent resolution happens those markers are recreated for the entire workspace. I just don't have enough knowledge of the internals of either tool to no which one is implicated, sorry.

The workaround is to do a hard reset, but that has it's own dangers and doesn't work in the case where you actually need to make changes to artifacts that affect resolution. Then you get into a catch-22 and end up having to simply reconstruct those changes. But mostly I'm concerned that the workspace could end up in some sort of inconsistent state.

I don't know what this is about or how to reproduce this with EGit. If the problem still exists, please provide instructions on how to reproduce this.

That's cool. I actually barely remember myself, and I'm not sure if I'd care if I did. ;-P
