Please open bugs with the Photran tooling with the Photran folks.

This seems to have no relation to Eclipse's tooling support for Apache Ant.

It looks like your indexer database got corrupted.  Try clicking on Refactor > (Debugging) > Clear and Rebuild Database, and it should take care of the problem.

(Photran tries to detect this situation automatically but doesn't always succeed, as you found out.)
