If the editor is showing a .class file (Source is attached) then adding breakpoint by doubleclicking on the left bar does not work.
But I can right click on the same spot and in menu select Toggle Breakpoint.
Then the breakpoit icon appears and the mouse pointer changes to pointing finger when over it.
But doubleclicks are still not working. To delete the breakpoint, I have to right click again and do it over the context menu.

Details:

It is a maven managed project. I have the m2eclipse plugin.
The problematic file is a class inside a JAR in Maven Dependencies.

This works for me in 4.4. If your class file is coming from outside of Eclipse (not part if the workspace in any way) then that is bug 125768.

Closing worksforme, please reopen if you can reproduce in 4.4
