I'm regularly working with tasks but use it for highlighting my classes, files etc, not for hiding them from the package explorer as my projects are not that complex.

Actual result:
Whenever I activate a task, it does focus on active task in project explorer. 

Expected result:
Activate task should only focus on active task if the task has has been "focused" before, also for new tasks it should not focus.

This has been fixed in the latest weekly build which is available from http://eclipse.org/mylyn/downloads/#weekly . Please retry with the latest and reopen this bug if the problem persists.
