In the Package Explorer several files in my workspace are marked as changed (see screenshot). When comparing them against the Index no changes are shown in the Compare Editor. Also "git status" on the command line does not show any change.

Can you please:
- explain the steps to reproduce this problem
- tell us which egit version you are using
- tell us the preferences at "Team->Git->Automatic Refresh"
- attach a screenshot from the effective configuration which you can reach by "Git Repositories View-><your repo>->Open Properties view->Effective configuration"
- check whether this problem vanishes if you explicitly refresh with F5 in project explorer

I am seeing a similar result.

The annotations show the file as locally modified, they show up in the commit window and also in the synchronize perspective (when the show locally modified files is selected).  Double click in the sync and it shows no changes, select 'Overwrite' from the sync perspective and it says 'There are no changes to merge'.

Running nightly build - org.eclipse.egit_0.11.0.201101311552.jar.

Could you retry with latest 1.2 nightly build, http://egit.eclipse.org/r/4296 may have fixed this issue
