When working set is applied, 'PHP Include Path' element is lost in PHP Explorer.
(Invisible only. No problem for editing, maybe)

What a quick patch :-O
One issue is remained. PHP Include Path doesn't appear if it contains other project.
1. Add other Project to Include Path
2. Apply working set
=> PHP Include Path doesn't appear
