I dont know whether it is a bug or its function is like that. I explained clearly about this in the steps below.

Reproducible: Always

Steps to Reproduce:
1.Open Eclipse
2.Create Dynamic Web Project(say Testing)
3.Create any html or jsp page.
4.right click on that any particular html or jsp page.
5.Select the export option and select 'jsdoc' under JavaScript and click next.
6.check in the box of the project name(say Testing).
7.Without entering data in any fields expect checkin the box, try to click cancel or close(X) button.
8.The buttons(cancel and X) wont work i.e the subwindow of export doesn't close.

Probably the wizard overrides doCancel() and returns a false. Moving to WTP

Does it still happen with Helios?

Not possible in Helios.  The wizard isn't available there.

Also could not reproduce on 3.0.5.
