It seems that in projects with a classic Apache/Maven layout, Mylyn gets a little confused as to what it should focus on.

Specifically you'd usually have a 'src/main/java' defined as a source folder. But when using Mylyn it seems to prefer to use the raw folder structure instead. Resulting is loosing all the fancy options Eclipse have to reduce the size of the source tree.

Steps to Reproduce:
1. Create a java project with a 'src/main/java' source folder and add some source  files into it
2. Enable a Mylyn task for focused work
3. Edit a source file and see the tree explode
