If I have an active task and am in the Java perspective, I can see the files associated with the active task. When I switch to the Java EE perspective, the files disappear (the tree remains though), which means I have to disable the task focused UI functionality in Project Explorer. Is this a bug or by design?

Could you provide a screenshot of the Java and Java EE perspective? What kinds of files are not shown? Could you attach a sample context to this bug report?

Apologies for not providing the requested information. I will endeavour to do so as soon as time permits. Providing the information is made slightly difficult because I am working on commercial software and so can't add screen shots and the like to the report. I am also a novice Java / Eclipse developer (although I am not a novice developer).

No problem, I understand the need for privacy. Any hint about a pattern, e.g. certain file types being filtered in the Package Explorer, or steps to reproduce would help investigate the problem further.

I've now had chance to try to recreate this problem. I can create a problem (or what looks like a problem) but I am not sure it is the same problem as I originally reported.

If I create a new workspace, create a new Java project, add a few packages and classes, and create a new Task, the task-focused UI seems to work as expected. In particular, I can select both Flat and Hierarchical Package Presentation in the Package Explorer and the contents of the Package Explorer are as I expect in both cases.

However, if I switch to Java EE perspective, when I select Hierarchical Package Presentation, there is nothing underneath the src folder in the Package Explorer. The Hierarchical Package Presentation does appear to function in the way I would expect, though.

The behaviour doesn't seem right. Maybe it is?

If the behaviour is a bug and it is a new bug, I can update this report with a more exact series of steps to repeat the behaviour. I can add screen shots too if useful?

More information ...

If Eclipse is showing Java perspective and my Project Explorer is showing Flat Package Presentation and I click files in the Package Explorer to add files to the active task, the files do not appear in the Project Explorer if I switch to Java perspective and select Hierarchical Package Presentation. They do appear if I select Flat perspective.

A screenshot of the package and project explorer showing the difference would help. Please feel free to attach it here and we can update the bug summary accordingly.

To summarize, files are missing when the Project Explorer is configured for to show a hierarchical package presentation?

"files are missing when the Project Explorer is configured for to show a hierarchical package presentation" seems about right from what I've seen but I don't know whether the behaviour in question is limited to the Java EE pespective.

Thanks for the screenshots. I found a similar report on bug 161362. We'll need to investigate why this is happening (again).

I have the exact same problem. If the Project Explorer is using the hierarchical package presentation, when in focused mode it shows just the src forlder of my project!
It works as expected when the flat presentation is used.

I seldom use the Project Explorer because I think it has many (small?) problems, but I couldn't remember this happening so systematically in Mylyn < 3.6 (and/or Eclipse < 3.7).

Hello, my problem is very similar:

When using the hierarchical layout, after some time Project Explorer context filter stop working.
I am not sure on what exactly moment this happens. When switching the Project Explorer to the flat layout, then filter works fine.

This is still happening:

Eclipse Oxygen (4.7.0)
Mylyn: 3.23.0

I can provide more info if needed. In my case it’s resources files that are hidden when using task focussed view. Using flat or hierarchical view doesn’t change anything but there is no "flat view" in resource files.
