I observed that with EGit 0.10.0.201010041519 on Helios SR1.

- open repositories view
- checkout a local branch which is ahead of origin/master
- click "Create Branch" from the "Local branches" node
- select origin/master as source branch
- give a name for the new local branch and hit ok
- the new branch is based on the previously checked out branch instead of on origin/master

- when creating the branch by clicking "Create branch" on context menu on the origin/master node the correct base is chosen
