Using the UI:
Right click on Project > Team > Commit

Commit dialog which pops up has un-tracked files selected. This caused me to mistakenly commit derived files accidentally when doing a larger commit.

It would be better if this dialog behaved like git commit -a i.e. untracked files are shown but not committed by default.
