Annotations are sometimes almost invisible because they merge with the (gray) overview ruler color (the ruler on the right of the edit window).
The problem is that you have to choose a color which would look good in the editor itself (white background) and the overview ruler (gray).
So it would be nice I could change the background color of the ruler.

You can change the annotation colors in case you can't see them well.

Since I still can't see the colors in the annotations ruler, I've made a small plugin which enables setting the background color for the ruler. You can D/L it from here (it's an Eclipse update site): http://chookapp.github.com/ChookappUpdateSite/
