According with the bug 325419, the templates have been modified. Now we can define the visibility of the compartments in the Papyrus preferences.

Package Diagram is not generated, so we need to modify the Preference Page for each element which have compartments
+ we need to add 
MyElementPreferencePage.initDefaults(store) in DiagramPreferenceInitializer.initializeDefaultPreferences() for each concerned element.
