When I created a MoDisco project, I noticed that the "src" folder that was created was not defined as a Java source folder.

I cannot reproduce anymore: when I create a new MoDisco project, "src" is defined as a source folder:
<classpathentry kind="src" path="src"/>

The bug cannot be reproduced right now.
