If both "Pydev Navigator Content" and "CDT Elements" are enabled under the Project Explorer's Customize View screen, then the sort order is broken; I see about half of my folders, C/C++ source files, and miscellaneous files, then Python 2.6, then Includes, then the rest of my folders, C/C++ source files, and miscellaneous files.

Turning off either Pydev Navigator Content or CDT Elements works around this problem, so I'm not certain whether Pydev or CDT is responsible for the bug.

I did not have this problem in Galileo.

This sounds very similar to bug 270103.

Reproducible: Always

Steps to Reproduce:
1. Install Pydev and CDT.
2. Open a project that contains both Python and C/C++ files.

Did you raise a similar bug on Pydev?
