Currently ODe deployer is introspecting the project and including whatever files the deployer thinks is relevant. This should not be done in this fashion. 

With the new module factory actively exposing the resources that should be published, the publisher should now use the server tools API to publish from a delta if possible, or at least use the module api to expose the list of resources that should be published.
