Open the 'Schema from JAXB classes' wizard and select a package. In that package just select one of the classes instead of all of them. Press finish and the console only displays the one class but then the resulting schema includes all the classes.

The issue resided in MOXy JAXB implementations; the Metro implementation generates a schema with only the class selected.
I have communicated with Blaise and bug 324689 was opened.
