When I try to use Help -> Check for updates in e4 I get the error message:

"No repository found at http://download.eclipse.org/eclipse/updates/4.0."

That's because we can't see that URL in here :-)

you need to edit it and change it to http://www.eclipse.org/external/eclipse/updates/4.0

The default URL works publicly, just not from within IBM
