I need a way to specifiy VM properties (like memory settings or setting system properties) when running a server.

Open the server editor, under the 'general information' there is a link 'Open launch configuration' open it, then go to 'Arguments' tab, and enter your VM parameters inside of the second text box. Hope this helps
