If you create a QuerySet, FacetSet, or customization in a non-MoDisco project, it will not be detected (this is normal).
For example, right after I created a QuerySet in a non-MoDisco project, I tried to create a Query using the wizard, but it gave me no QuerySet to define it in.

A user who did not read the manual will scratch his head for a while wondering what's wrong.

There should probably be a warning in the wizards when creating MoDisco elements in non-MoDisco projects.
