Per-repository defaults can be set by creating a repository in the 'git repositories' view and doing 'show properties'. This gives you the per-repository properties as well as the global configuration.

However, it should be possible to read/set the global property configuration from the Window -> Preferences -> Git pane even when no repositories are present.
