I cloned git://dev.eclipse.org/org.eclipse.compare/org.eclipse.compare.git, imported the project org.eclipse.compare.core and checked out the remote branch origin/R3_1_maintenace. 

There is an error message because now there is no .project file anymore. The decorator in the Package Explorer is refreshed correctly, but the marker in the Branches node is not changed.

I can't reproduce this anymore. I guess the changes related to the fixes for bug 316104 have to do with this. Could you try to reproduce again?

Can't reproduce this anymore. There were some fixes with respect to "disappearing" projects in the meantime which apparently solved this.
