If a user is attempting to upgrade her JPA to a platform which is 2.0 spec (or a different spec version, whatever it is currently), it's not clear that the facets page must be used.  Providing a link to the facets page would be helpful in this case.

Is it possible that we could allow them to change the JPA facet version directly on our properties page?

Not recommended at all.  There are too many potential dependencies including other facets, versions, and runtime selection.  That's what the facets page is *for*.
