In the Parallel Runtime view, stopping the PBS Resource Manager remotely frequently fails.

I have noticed this when testing; starting and stopping the PBS RM on abe often produces a warning from the administrator stating that processes are not allowed to run for more than 30 minutes on the head node. Logging on and doing ps -ef reveals that the RM process was not properly killed.

I don't know whether this is a general issue or specific to the Java proxy (PBS).

This is not a bug. Using the DN abe.ncsa.uiuc.edu, the testing was subject to round-robin connections to head nodes, so the launch and the shutdown commands may not necessarily be issued to the same nodes.
