Follow from bug 306684

With the fix to bug 306684, the user is warned when more than one instance of a singleton bundle is present (when validating plug-ins before a launch). However, if the workspace contains two projects with the same bundle & version, a user cannot actually de-select one to resolve the issue.

When the user un-checks one bundle, it appears un-checked, but closing/re-opening the config shows it checked again (and launching will attempt to launch both). 

The issue is that PDE stores bundle names/versions to launch, and in this case the underlying implementation always picks both.
