Looking at the reported PDE problems on the plugin.xml for JSDT UI there are 19 warnings about missing identifiers - like the following:

Referenced identifier 'org.eclipse.wst.jsdt.internal.ui.preferences.JavaScriptMainPage' in attribute 'id' cannot be found	plugin.xml	/org.eclipse.wst.jsdt.ui	line 535	Plug-in Problem

From the few I checked they are all valid warnings and can cause the extension points they are in to not behave correctly. For example, the one above will cause the main JS property page to not have keywords
