If you have a link folder in your eclipse installation and you change the link inside of the folder to another directory the plugins from the old location are loaded until you start eclipse without the links folder.
I tried to start with the -clear option, but it wasn't updated.

Reproducible: Always

Steps to Reproduce:
1. create a 'links' folder in your eclipse installation
2. create a text file like test.link inside of the folder  whith the content
path=/disk/a_plugin_folder
'a_plugin_folder' contains your plugins
3. start eclipse
your plugins should be loaded
4. close eclipse
5. change the text file to path=/disk/another_plugin_folder
6. start eclipse again
plugins from the old plugin folder are still loaded
If you want to remove them, you have to rename the links folder, start eclipse and rename it back
