1. Create a query, e.g. which contains all Mylyn tasks
2. During this query existed, I got notifications, e.g. new bugs are created. This is ok.
3. Delete a query as I don't need it any more. All bugs from this query were moved to Unmatched category.
4. After I deleted a query, I still continued to get notifications related to this query, which is a problem, because I don't want to get notifications if I delete a query.

Probably, I need to somewhere delete information about this query in order not to get notifications (but I didn't find anything related in Preferences and Task List view)?

That is the expected behavior. Tasks are updated independently of queries and Mylyn will always keep all tasks in the task list up to date unless a repository is put into offline mode. 

If you do not wish to monitor these tasks you can safely remove the Unmatched folder.
