Here is the exception:

at org.eclipse.wst.validation.internal.DependencyIndex.init(Unknown Source) 

From time to time, we will see the exception in the .log file. It is a random
problem that not happens all the time. 

More information:
The validation framework builds the dependency index and writes to a file
called dep.index during workspace shutdown. While trying to bring up the
workspace, VF will read this file and it reaches the end of file unexpected.
