Using latest, on windows ... 

java.io.FileNotFoundException: J:\gbuild\buckyBuild\20090424002648\workspace-runBuckyBuild\.metadata\.plugins\org.eclipse.buckminster.core\cspec\.sqfile (The system cannot find the path specified.)

I am not getting this error during second run. Only different was I remembered to remove -Declipse.p2.mirrors=false

a log from build.eclipse.org had similar error ... maybe there's a timing issue?

Yes, that's likely. This is related to cleaning out unwanted meta-data in the workspace used for the source build of capabilities. I'll track it down.

This does seem fixed now. please re-open if you were leaving it open for some reason.
