Sometimes even if the lines for EReference.eOpposite look correct before you save, if you open the diagram the lines will be slightly misaligned.  The diagram in org.eclipse.emf.codegen.ecore/model/GenModelOverview.ecorediag's GenClass to GenFeature genFeatures reference is an example.

There is only one edge for eOpposites in EcoreTools2, which should fix this :)
