While the command-line ecj implements means to associate a specific output directory to each -sourcepath entry, the current implementation of EclipseFileManager (and of EclipseCompilerImpl) does not.
Released CompilerInvocationTests#17 to 20 to show this. 

Note: I believe that it should be up to the java file manager to handle this, which implies that, when presented with a java file manager that does not know how to manage that level of functionality, the Eclipse compiler would have to reject an option such as '-sourcepath src2[-d bin2]'.
