Case in point:
I have org.eclipse.team.ui checked out of CVS.
This project contains 5 packages in the Package Explorer view.
One of them (org.eclipse.team.internal.ui) is a a prefix of 3 others in this
project. 
I have modified a file in one of the others (CreateNewFolderAction in
org.eclipse.team.internal.ui.target).
Now, when I attempt to sync org.eclipse.team.internal.ui, it finds changes in
org.eclipse.team.internal.ui.target as well, which is not what I want at all.

This is the logical to physical problem again (see bug 21263).

After discussion in mail list, the conclusion is that the operations work 
against the underlying data model (in this case, IFolder/IFile) and are not 
view dependent.
