When editing a bug with Mylyn and submitting the changes, this change will be marked as incoming change after a short period of time. This makes it hard to track bugs as I do not know if the marker was set because my or somebody else's change

Are you only seeing this when working against bugs.eclipse.org/bugs?  The recent upgrade to Bugzilla 3.0 does result in false incomings and should be resolved with bug#198714.

I have only worked with the eclipse-bugzilla and mylyn, so 198714 might be the problem
