I would like to be able to automatically execute a number of commands in the remote shell to setup the environment before my application is launched by CDT remote application launcher.

Are you talking about the CDT remote launcher in Target Management? That's not part of the CDT? Yet...

This was fixed here #181517. Please close the bug.

As mentioned by Axel, this was fixed in TM by bug 181517.

Note that the remote launch is now part of CDT.
