To ease working with lots of projects organized in working sets, it would help to be able to associate a project to a working set directly at creation time. This would save lots of mouse gesture afterwards.

I would also like to see the Import Multiple Projects wizard (eclipse 3.2)
provide the option to add all projects to a certain working set.
It could be pre-selected if you select 'Import..' on the context menu
of a working set.

Also some improvement could be made in the window where you can associate
projects with working sets - for instance, a toggle button to only show
projects that are not yet assigned to a working set. I'm importing 188 projects
(Maven 2) and it's pretty tedious to assign them to working sets.

gets my vote, right click on a working set, New Project, totally intuitive, but not there.
