We switched to eclipse 3.2 running with sun java 1.5.0_06

When the debugger can start but the minute minute you step over with a break point set.  It crashes.   It is a rather large application.

stock GTK version gtk2-2.4.0-1 on Fedora core 2 boxes

Are there any error message entries in the log?
Do you get any kind of message at all about the crash?

Need to upgrade gtk to latest upgrade for fedora core 2.

was being cause by the stock gtk in fedora core 2 .  Used the fedora core 2 lastest update for gtk.
