In M5 builder, capability was added so source plugins can be jarred in PDE build. 

I *think* only need to add 
;unpack="false"
to end of 'generate' tags ... 

and in those cases where we have the source feature.xml provided (all cases, I think) we need to add 
unpack="false"
as attribute

This whole area has changed substantially since this particular bug was open ... the goal now is to following "the new way" of creating individual source bundles, as described in http://wiki.eclipse.org/PDEBuild/Individual_Source_Bundles

This allows more flexibility and precision for how things are packaged.

the main stuff made it into M6 ... others have been targeted to M7.
