When I synchronize org.eclipse.ui, the synchronize viewer shows outgoing 
changes in org.eclipse.ui.internal.model.
Probably related, not only org.eclipse.ui.internal.model, but also 
org.eclipse.ui.internal and org.eclipse.ui are shown with the "change present" 
decorator.

Indeed related.

Package fragments are semantically shallow, while folders are semantically deep.
The packages view maps a package fragment to a folder, on which we operate. We
have found no viable solution to this problem, and I don't think we'll be
addressing it in 2.0.
